Is there away or upload files to my website remotely. eg ftp. Or do i need third party software (abbyss wont do it)?

There are certain scripts/classes for some scripting languages to do this, however I think you'll find it easier using an ftp server. I recommend guildFTPd for ease of use, give it a go.
