I am attempting to set up an SSL/TLS certificate on the windows version of Abyss. I've gone through the process in the guide but the always fails.
Should the Acme-bot be creating a directory called .well-known acme challenge directory on the the web server? I can't see that anywhere.
Any suggestions welcomed

.well-known is managed by the ACMEbot directly. So there is nothing to do regarding that part.
You said the attempt failed, but you did not give any error message or description of the failure. So please share with us that kind of details to help us understand what went wrong. _________________ Follow @abyssws on Twitter

Have you forwarded port 80 in your router to your server? If so, can you access your site (non-HTTPS version) on your phone when on cellular data?
Also, make ACME logging more granular in Abyss. For example, set it to JWS messages in Abyss Web Server Console --> SSL/TLS Certificates --> ACME Parameters --> Debugging level.
