This is an issue concerning Abyss X1. The new beta addresses this problem. Until then, your best bet is to back up your Abyss.conf file once you have your settings in Abyss the way you need them.
You can also search the forums for the beta link. At the moment it is getting mixed reviews but to be honest I've been running it for close to three weeks without a hiccup. Very stable in my opinion but what ever you decide to do simply always make a backup of your Abyss.conf file.
