Yes, you can put it elsewhere if you want.

You should use the latest version of phpMyAdmin (3.1.2). It has a much more simple config.inc.php file.

Have you found any reliable and free ways to get a working ca ?Check out StartCom Free SSL. They offer free yearly certificates.
Aprelium suggested them several months ago. They work very well.
